She gets down between a quarter and a half tank of gas and starts running rough, missing, coughing, etc. and the "check engine" light flashes at me then stays on. When she WILL run during one of these fits she won't go but about 45-50 mph and the transmission won't shift right.

Hi, how long since a tune-up? Use a gage and check fuel pressure. Check for trouble codes. Cycle the switch, on--off, on--off, on, then the check engine lite starts flashing, you count the flashes to get the codes. You just cycle the key till dash lites come on, no further.

On some makes and models, I've seen the vehicle speed sensor cause shifting issues?
