Hello, my question is, would not changing the air filter for two years cause the check engine light to come on.

No, unless it is so clogged that it is causing a misfire or a very rich mixture. Take the car to a nationally recognized parts store and have them scan the computer to identify where the problem is coming from. Most will do it for free.
