I have a 2009 Saturn Vue. Just regular maintenance so far.I have heard you should get the fluids flushed every two years. What do you think?

AS far as the oil and transmission fluid I wouldn't have that flushed. So what fluid are you talking about?

Brake, trans, and power steering fluid.

At 50,000 mile's you replace the transmission fluid and filter no flushing there. Power steering fluid I would leave that alone unless something fail's like the pump or rack. The brake fluid I would have tested every few year's that will get water etc in it and doesn't hurt to flush when needed. Place's make a lot of money flushing fluid's for no good reason.

One other question. The manual doesn't mention the fuel filter. How often should that be replaced?

You replace that when you replace the fuel pump the filter is part of the fuel pump module. So you don't have to worry about the fuel filter.
