I replaced the alternator on my 2006 Mercury Monterey with one that I purchased from O'Reillys ( Ultima part number 01-3749M) and also had to purchase a different electrical plug for the wiring connection since the clip from the regulator did not match. The colors of wiring do not match up. Do you know the color code I should use. The new plug has three wires and the old one had three wires, just different colors.

You seem to have the wrong alternator. There is no reason to have to change plugs unless there was some kind of retrofit and in that case, instructions and a new plug would be included.

On the test equipment it operates just fine, sending voltage to the battery and the car seems to run fine and I just guessed at rewiring the new plug

If the plug doesn't match, it's the wrong alternator.
