Car starts fine in the morning. Drive about 1 mile and then it starts acting like it has no power. Stumbles and when at a stop acts like it wants to stall. It will do this for a couple of miles with the check engine light flashing. Then seems to clear out and stops and check engine light goes away.

The car is built to OBDII specifications, the first thing to do is to scan for fault codes

I would but the check engine light does not stay on. Will the code still be in there if the light is not on?
