Can a 2000 2.3L v6 Supercharged mazda millenia engine be swapped with a 1999 2.5L v6?

No, the operating system is engineered for one specific engine and only one engine.

What Operating System (Linux/Mac/Apple/Windows/Android/Bsd/System of Operation)
I don't think these computers even count as "computers".
They are VLSI (Very Large Scale Integration or circuit boards or Chips at best. At worst a digital toaster. Heck they made computers out of vacuum tubes!)

As to whether you could switch engines MAYBE.
How much time do you have? Money?
First let's start off with.
1) Does mazda use the same transmission in both cars, if yes your chances just got better!
2) Does mazda use the same computer in both cars, if yes your chances just got better yet!
If not? Can you swap out the computer and the wiring harness to the fire wall of the 2.5 into the 2.3
If yes then more than likely/
But if you have issues (like no start, bucking, rough idle) you will need to troubleshoot and fix these by yourself. Or pay a knowledgeable technician (more than likely by the hour) to chase down these issues for you and fix them one by one.
