1999 Lincoln Town Car Repair Question

Battery NOT charging properly
Recently replaced the alternator, belt and battery on 99 town car.
However the battery warning light on the dash comes on intermittently and the battery goes dead after a couple of days. We've been charging it nightly but need a better solution. The guys at Checker have tested it twice with their fancy battery/charging system device and assures us everything is OK. I believe this car has a regulator, could an intermittent regulator be the problem? Is there a way to verify this? Got any other ideas?
