Plymouth Neon Engine Problem

My car has started an intermittent engine skip. Every 1-2 minutes the motor will skip. It is a very prominent skip, but the motor continues to run normally afterward. It does it on idle as well as acceleration and when I'm at a constant velocity too. I had the cylinder head and the timing belt replaced quite some time ago. About 4 months ago the service engine light came on for the timing belt having skipped a notch. It still runs great though, getting up to 40+ mpg hwy until the other day when it started this skipping.

Any ideas on what it could be that is causing the skipping?
