Catalytic convertor
Would a catalytic convertor make a knocking noise and cause the engine to act like it's missing out if it is clogged or bad?

Try disconnecting the exhaust pipe and see what happens-Also depends what type of knocking noises-valvetrain/bottom end or detonation/pinging during acceleration
