Electrical problem

Ok, in October of last year i bought my first car. I picked out this nice looking 98 Ford Contour SE, it ran fine and sounded great. As soon as the warranty expired i started noticeing slight problems, nothing too big, the rotars needed turned and breaks replaced. . . then the transmission started to slip. I took it to someone and they told me that it was running fine and that i had nothing to worry about. On my way home from the garage the transmission went out in the middle of the road leaving me with one direction to go in. . . Reverse. I had the car towed to a local garage and had the transmission replaced. But when they hooked the battery back up all the doors locked and lucky the keys were one the roof. When they went to start it the red Security light located by the clock above the radio started to blink rapidly. this light blinked before but it was just a regular steady blink, nothing to worry about and was standard for the car. On top of the security light blinking rapidly the engine wouldnt start, all it would do is just keep turing over and over again. We tried to reset the computer by turning on the lights and blinking them a couple time and it still didnt work. We then discovered that the Fuel pump wasnt sending any fuel in. My fuel pump was fine when i brought the car in and worked just fine when the mechanic backed the car into the garage to work on it. We know its hooked up right but we think that the car has a security system that will shut the fuel pump off if anything under the hood is tampered with. Could this be the problem or am i just out of a fuel pump?
