Electrical problem

Hi,
My car has anti-theft alarm installed.The remote key to open the car is not working. I have to manually open the car throught the passanger door, the alarm rings, i have to shut it out and then start the car. Looks like remote is working properly. The Remote show the red light when pressed (as it normally use to do) and I have even installed a new battery. Even the car's autolocking system is working. The red light of the anti-theft alarm system also blinks every 2 sec. Is my anti-theft alarm system not working properly? I am not able to find the problem. I will be obliged if you can help.
