We are tying to install a new regulator per the dealer. We installed it, but it continues to click at a certain point. when we remove the motor and control it w/o the motor connected it goes up and down as normal.

If the regulator is not making noise out of the vehicle then you may have a problem with the motor. Does the motor click at any point when operated without the regulator. If not then you may want to check your window run channels for proper alignment.
