Engine Performance problem

Well this question seems dumb but i just replaced the entire top end of my probe to include timing belt and all other components , now im trying to get the timing set correctly i have a timing gun and im pretty car Saavy but timing wont adjust and im trying to set it , i beleive there is something that may need to be jumped out in order to set the timing , could you point me in the right direction thanks !! oh i also forgot to add that the repair manual says nothing about adjusting other than see chapter 5 for timing and it say's nothing
